I've never had much luck tuning Windows, had results like yours and decided
to just use Linux.  You don't provide details of how much you tuned the
Win 2000 but if you haven't already done so take a look at

As noted (at http://www.psc.edu/networking/projects/tcptune/#Win2k) it is about the
best summary/checklist of the registry edits that might be applicable.
